Can you convince the Great Khans to join the NCR?
If the player character can kill Papa Khan undetected by the other Khans, Regis will become the leader of the Khans. Regis will then agree to ally the Khans with the NCR. This is the only outcome that aligns the NCR with the Great Khans.
Should I spare the Great Khans?
It doesn't matter what you do in Independent, you can kill whoever you want, and leave alone whoever you want. That's pretty much the whole point of that ending. Pretty much consequences of killing every other faction in the game, every Great Khan will shoot at you and you won't be able to do their quests.
Can you join the Great Khans New Vegas?
Joining the Great Khans isn't as simple as some of the other factions. There are two specific quests you must first complete. The first is We Are Legion, in which you must kill all the NCR soldiers in Camp Forlorn Hope. Dead Sea, a member of the Legion in Nelson, will give you this quest.

You can do Yes Man either to the point of installing him in the Lucky 38 mainframe OR do all side-quests for him (but not both). You can do NCR up until either the BoS or Kimball.
Can you join Caesar’s Legion as a female?
The canon specifically calls out that the Legion will not allow women to become warriors. If you complete the Khan quests, one of the things you have to do is convince Melissa to break from the Legion by showing her that she wouldn't be allowed to remain a warrior like she'd been promised.
